This is strange. A Cross Trophy is certainly not meant as a commuter and usually fits 35mm tyres in the larger frames.

Have you looked for signs of crash damage? Feel underneath the top of the downtube.

What width rim are you using? maybe a set of wide 29er wheels could sort this out?
