A 28c tyre pressure should be a fair bit less than a 25c to be equivalent. That's why at the same pressure they roll faster. A 28c at 90psi is absurdly hard, a 25c at 90psi is fine. Equivalent will be pumping the 25s to 110ish.

I've seen people using the GRX double with 42, 40 also fairly common and works reasonably well without roadlinks or any other bodge.
TL;DR GRX double and as big a cassette as you can fit without compromising the shifting too much.

Top cap does F-All other than compress all stuff. If you keep going you'll move the bung up.

I'd go to someone good with high end bikes and speak about a warranty replacement. TBF I worked in many bikes with that groupset and never got anyone coming with this, I'm assuming is big-small when it happens.

Probably not quite 32c clearance but some of the latest rim brake models like CAAD13 or giant TCR would have a bit more clearance than your bike

Even if the holes are placed exactly the same the chainrings are shaped to fit only in 6800, you may need to file it to make it fit. Also, the small chainring on GRX it's not 110 bcd, it's smaller,so you wouldn't be able to use a pair and probably it will shift pretty badly. And it would look like ass.
Anyways, 48t is plenty for anything up to 70kph, and probably a lot more useful than a 53 for the average cyclist
