We have a similar problem, where Lenny likes to pop in to the bedroom for a chat at around 3am.
We've resorted to shutting him in the kitchen when we go to bed. He has a bed, food, water and a catflap to go outside but doesn't bother us, he doesn't miaow (or more accurately for Lenny maroop) and seems quite happy with the arrangement save the reluctance to go to bed when told (he's also quite slack about getting up in the morning). I'd suggest some learned behaviour but cats can be quite obstinant against being taught anything and you' probably be on a hiding to nowhere.
