Whai cantis have you got? I spent ages (probably more than 6 months) trying to get my Shorty 6s' setup and without squeal or juddering on my Pompino. Gone over to a vee brake now and problem gone. Anyway, back to your problem, are the pads set the same distance out from the canti body (assuming you have post type pads), and at the same level in the canti body? Assuming ther cantis themselves move freely on the mounting bosses, then I'm fairly sure it must be differing spring weights causing the problem. Sheldon (RIP) has some good stuff on canti setup.
