Having got the Di2 routed and working I spent an afternoon recently trying to sort out the mudguards and disc brakes. I must admit that I thought this would be a really straightforward job but the front disc calliper is exactly where the mudguard rod wants to be, which caused no end of grief. In the end I've temporarily mounted the guard at the rear of the fork instead of the front to clear the issue but this exposes the cutaway part AND leaves the mudguard flap too close to the ground. Not great.
I think that putting a bend into the mudguard rods will be the best solution long term as that should allow them to rotate back to where they need to be.. The mudguard's connecting brackets also interfere with rotating and setting the front wheel quick release, which is a pain.
Disc brakes - I went for a hydro-cable hybrid so that I can swap out the groups to another bike at a later date if I want. Mounting the callipers right was OK but took me a few attempts as I am totally new to discs and I only half read the instructions. I lacked the necessary cables to get them working but the quick addition of the seat meant that I could ride the bike for the first time around the space in front of the garage..
Its not a great way to do it but you can space the mudguard arm out of the way of the caliper using a long rim brake recessed nut and a longer bolt. Not great as I say but avoids funny angles or bent arms.
